I guess they mean the same thing."You are pretty" is common, meaning you are good-looking.
"You are a beautiful person" most likely comes from an immigrant who is not sure how to express "you are pretty" or "you are so kind."

The first one is very clear. The second one is not so much. It may be different or same, all depending on the speaker. Why should we make the guess without a context?
